What is the difference between LR03 AAA and LR06 AA?

They are different formats. LR03 AAA is smaller, LR06 AA is larger; choose by the marking in the battery compartment or by the device manual.

Can I choose a battery only by capacity?

No. Capacity helps compare options within the correct format, but the marking, voltage and polarity should be checked first.
